I am planning to integrate a GPS module in my system based on a compactRIO (cRIO) controller for accurate data timestamping. I know that NI offers the NI-9467, which is specifically designed for this this task, but I am looking for other third-party options and would like to know if those would be compatible with my cRIO. 

Is it possible to use a third-party GPS module with a cRIO controller?

It is possible to use a third-party GPS module with a cRIO controller. You must ensure that the module can provide data through a serial protocol such as RS-232 or RS-485, so you can connect it to the serial ports on the Real-Time target and control it with the NI-VISA API in LabVIEW.
